I'm not familiar with the XJ-40 (1988-on). But I do know there's a small circuit board attached to the actual Blower Switch and if you remove it and clean it, it usually resolves the blower-not-coming-on problem. The clock is part of a digital-chip circuit, that's all I know, it might be the chip or "I.C." (integrated circuit). CD player, no problem, you might get one that fits without modifications from another year XJ-6, they're all over the place.
