Just finished replacing U-joints in rear and new brake master cylinder--all of a sudden I have close to 16 volts coming out of the alternator! Could I have damaged any wires on the previous repairs to cause this? Also, is there a separate voltage regulator or is it part of the alternator on a 1988 5.3 ? Thanks for ideas here.

Over-charging Alternator
Your car probably has a Bosch alternator. The voltage regulator is part of the alternator. The good news is that it's readily available, and easily replaceable. This photo will help you locate it:
